I have an employee that will be doing a special project as an independent Contractor. How to I put that into Power Church. I write a check for work done. Might not be every week.

You would NOT put them in payroll, and would set them up in Accounts Payable as a 1099 vendor. An independent contractor is responsible for doing all their taxes, and not the organization that contracts for their services.
