Equity does not equal assets minus liabilities on our system

Our system seems to add up the liabilities and equity. We have 4 funds set up, 2 of which have only assets, and no liabilities. These funds should show equity=to total assets instead they show zero. What are we doing wrong?

Run the journal report and check your account postings. It sounds like you have situations where the debited fund is different than the credited fund for the same transaction. For example:

DR 02-5165-000 $100.00
CR 01-1110-000 $100.00
